Disabled during the Bruma part of the main quest?

When going through the main quest, I noticed he was missing. I first noticed it some time after the Oblivion gate had opened in front of Bruma. At the time, I had just assumed he had been killed somehow and I didn't find his body. Numerous hours of gameplay later and no sighting seemed to confirm it. After closing the Great Gate, however, I walked right back to Bruma and he was standing there in front of the stables.
